EW asked showrunner Josh Safran about that twist and more, below.

ENTERTAINMENT WEEKLY: Lets start with Miranda.
What should we take away from the fact that shes clearly working against Alex in the future?
Or are there more twists on this twist we should brace ourselves for?

JOSH SAFRAN:Its not so much about twists.
The question is, those people in play, what side are they really on?
The question becomes, how did we get from there to here for Miranda?
Well see how that happens over the course of this season.
What can you tell me about him and his connection to Miranda?
They have a private, personal relationship, but a public, professional relationship.
In the future timeline, we also see that Raina tries to mark terrorists, but her plan backfires.
How will this setback affect her and Ryan?
At the end of the episode she says, Why didnt they kill me?
They should have killed me.
I think that is a question Raina and Ryan will be discussing very much in the next episode.
Its going darker and darker every time.
Im curious how you and the writers designed the Farm, the spy school.
However, they do believe in a mind-body connection at the CIA, and thereareyoga classes.
Theyre just not mandatory, but we happened to make ours mandatory for the show.
In your research, what did you find most interesting about what they do at the Farm?
Like, they live in houses,withbackyards.
That has always fascinated me, so we ran with that.
How did you decide to do the SDR exercise for the second episode?
Its a constant in your whole life as a spy.
Owen (Blair Underwood) takes a keen interest in Ryan.
What should we take away from this relationship?
It means maybe he will be tapped.
How much does Blair know at this point about whether hes actually the rogue factions recruiter?
We have told Blair as much as we possibly can.
This year, we care more about the psychology [of a character] than the secrets theyre keeping…
So Blair has all of that information about Owen.
This year, the actors arent coming up to me, saying, Am I the terrorist?
or Am I gonna die?
cause thats not what this season really is.
Theyre coming up and saying, How could I go from there to here?
Why them instead of any other season 1 characters?
Lydia buys the story that Alex is selling.
Thats good for Alex, but she still breaks down in that scene with Shelby.
As Miranda says in the episode, they are on the same mission but not on the same team.
and shes like, Do it!
I mean, of course she looks flawless, shes Priyanka!
Sosomebodyhad to call her out on that and thats Harry.
She doesnt look like shes running from her manicurist to her salon.
Were trying to make the show more grounded on every level, including that.
Other than that, what else can we look forward to in the next episode?
There are some really great, kick-ass action [sequences].
Also, we introduce a new recruit in episode three, which is fun to see.
